A lvl 100 player attacked one of my planets, so naturally, I alerted my Legion, an we began attacking the attacker. Our ships and systems were much more superior, noting that he had 3 traps in effect: Krionus infection, Quantum Overload and Omicron Mine trap.

We set the traps off, and began attacking with unaffected players. The aggressing ship has an attack of 271, and defense of 752. The average attack of our members is 2200, and defenses of 1700, yet when attacking, the lvl 100 ship is taking only 40 dmg, and dealing 70-90 in return.

If a developer would contact me, I'll get them the names involved so they can investigate this, ty

there is a damage cap based on level...and i could be mistaken, but i thought ship size factored into it as well. You are prevented from one-shotting. Kaos had a long post about this. It takes him 5 hits minimum to kill a level 1.

I thought it was just based on size.

It is supposed to be base on deck size. That is why it is hard to kill a scout. It takes me just as much energy to take one of those guys out as it does guys 30 ranks above me due to the damage cap.
