you can upgrade all four DC IIIs but getting a 5th will not stack and increase any of them further

and they cost 200 or 250 energy to upgrade each, same for the senary-frame. it would be nice if dan mentionned it in the description of the items.

I was told that they each cost 500 energy for the single use, but cannot independently confirm that.

You were not misinformed. It is indeed 500E to use each Dominion upgrader. The Senary upgrade (quadframe) is 250E each.

if the assimilation locus gets the double bonus from placing on a planet with the status recently conquered it can get up to 8 mining and 400 pop.

I've upgraded 5 heist centres and I don't remember it costing energy any of the times. So although I wasn't paying strict attention, I'm pretty sure that they cost nothing to upgrade.
