Curious about some of the mechanics behind it. Does it randomly pull a rabbit out of one huge, collective hat? Or does the game check tables first? x% for a common ship, uncommon, etc, then roll a second time to pick which ship out of the randomly selected table? This would answer the question about weather or not certain mission NPC's "clog the slots", so to speak. Does having the Zolazin mission open reduce the frequency of rare ships, for example.

Same question I had. I believe each is weighted, so they do reduce frequency of rares in theory. I have yet to prove this, but I regret not leaving some of them in by the time I hit 1000+ last time.
