The Prejoran Tech thats occasionally awarded by the 'Message from the Prejor' mission does not get added to my total. Despite several messaged stating that I received some, my total in the 'special' tab has remained unchanged.

Thanks for the report - this has been fixed. There was an error with the quantity calculation for that mission.

The 'Message from the Prejor' quest is now bugged for quite another reason. The completion parameters currently require 220 completions at 20 energy each, to be completed within 24 hours.
Was this intentional? As 4400 energy in less 24 hours is impressive! Or will this be adjusted to something far more reasonable like 22 completions (totaling 440 energy)?

I believe that is an old Prejor mission that is in the last 24 hours of its original 2 week run, so its not that it was meant to make you use 4400 energy in 24 hours but 4400 energy over the course of 2 weeks.

on a further note, there are 2 different set of missions if you want to look at it that way. The missions on top with the red boarders are "Special" time based missions that start on a certain day and run for a specified time for EVERYONE in game. These usually revolve around the background story of the Prejor atm. There is usually only 1 or 2 of these at any given time. So if you just started the game, you may be coming in while it is in the middle of the timed period. The second set of missions are the ones below that. These are the ones tailored just to you. Pick and chose the ones that give the best xp/energy ratio or the ones that give good rewards depending on your needs. These are not timed and will not go away until completed. Some Missions (Special or non-special) unlock new missions when completed.

Yes. Timed missions are featured missions that are based on the overall storyline of the game and will change over time. New players may come in while one of these is about to end. New featured missions typically come in right after the last one ends, so look for a brand new one tomorrow.
Once a full story arc has completed for a featured mission, the entire mission tree will be available for everyone to do (it will be a huge mission chain). The Prejor story has not yet completed...

ahh, that's cool to know you can start from beginning when the arc ends if you missed it.
