Planet flux - confused or bug?

 My best Gaia planet was attacked this morning, and conquered. A couple of hours later, I attacked it back and successfully invaded it. Just to be safe, I fluxed it. A few hours after that, it was attacked and invaded again by a member of the same legion... How? Did my flux not work? The flux probe said 0 other ships had scanned it...

my guess is that the guy legion alerted before you fluxed.

Planet Fluxes do not work on already active alerts. He had probably already alerted the planet to get sabs and help with getting the population down so he could invade.

The flux removes the planet from enemy scans, though if the planet has been alerted (which it was in this case) then the timer on that alert has to run out before your planet is safe again.
