All timers get shafted by an hour so if your base had 3 hours left before the downtime, then what happened is you lost 2 hours during the downtime and you lost the 3rd hour because the clocks went forward.
The actual visible timers themselves actually get updated alongside the DST changeover, but obviously there's an issue within the coding that doesn't recognize this when it comes to bases and legion missions.
Only suggestion is to send a ticket in, you won't get a response here to issues ever, so just send a ticket in and hopefully support will give you a free crate.
