what factors are involved in what spawns? for weeks now i've had nothing but common spawns, with the rare uncommon thrown in after killing off a few commons an not a rare in weeks...what gives?

It's just bad luck. I some times have to go through 25 common NCP's before I even get a common. Other times I get like five rares in a row. It's all random as far as I know.

it does if you want the few with cloaking to have a chance to show up. But past that nope.

To increase chance of spawning uncommon or higher, go out and kill them rather than waiting for respawn every 8 hours..
Scan does help with discovering some cloaked NPCs but there aren't many NPCs that are cloaked..
To increase the likelihood of getting a shot on extremely rare elite NPCs is to have your legion size increased so can see some shared NPCs to contribute your damage for chance at loot drops.

Just a couple hours ago I had 2 uncommons and a rare spawn one right after another. THis doesn't happen all the time mind you, but I typically will get at least a few uncommons a night and a rare every other day. Keep in mind I spemd the vast majority of my energy farming NPCs. The more you kill the better chance you have of seeing them. The faster you can kill them the more you'll spawn as well...so keep your weapons tech nice and high.

Soon the missions I missed that unlocks extra NPC slots will be archived which means I can go and get them after I punch my way threw the ones before it, picking up there wonder full bonuses.

What he means is you can only finish a mission once. If you already have both extra slots unlocked, you can't do it again.

the timed missions have always counted toward tier rewards for me whenever I completed them before time expired. so you shouldn't worry about 'losing' a chance for them to count since they already did.

The timed missions have always counted for tier rewards for me. But I have only completed so many (like 1 fully when timed). My count went up and that is all I care about. Otherwise it you might have a glitch and will want to send Dan a message in game.
