I was attacked by someone who was hunting for a badge. When I saw his profile I notice that he didn't have a lot of weapons/ defenses equiped, so I wanted to return the favor.
But when I hit him I lost around 300 damage, he only around 50, but my attack is at least 3 times higher then his. Defense even more
You Enemy Attack: 1603+ 563+ Defense: 1945+ 15+
Damage: 277 53
How can he disable me with that low attack/defense?

this happened to me once, i'm not sure exactly what it is but i think it has something to do with crew size

Decks. If he has a small ship build he has a low damage cap.

The Attack and Defense shown when you click the attack button is only modules. Crew is not included in that number. Also I suspect that your target is using a SSB (Small Ship Build) that utilizes the Damage Cap to great effect.

Use a Spy Probe-Defenses and a Spy Probe-Weapons to find out his true attack and defense. Also look at his medals and you will be able to see how many decks he currently has (if he is under colossal galaxy destroyer), divide this number by 2 and that will be the max damage that you can do to him.

In addition, defense is much more effective when you have fewer decks (500 defense with 250 decks will be harder to hit the damage cap on as opposed to 500 defense with 1500 decks). So if he has a small number of decks, his "small" amount of defense may be proportionally greater than your attack.

Damage per shot = tanh( attack*(random(0.6 to 1.666)) / (defense * 5) ) * damagecap Defence is just as effective no matter how many decks they have... just the damage goes down because the cap goes down.

And yet I'll cap on a Titan with 300 defense every shot, but if I find a SSB with the same I'll cap on maybe 1/3rd of my shots. My personal experience shows otherwise, regardless of the formula.

Best part about hitting a small ship build is that if you are hitting the cap, you can determine exactly how much hull the enemy has. You can sort of do it to larger ships, but you have to track the numbers closer. Small ship cap makes the math tons easier.

Dividing a number that is smaller than 4400 isn't exactly rocket science lol, but I know what you mean.
